From the museum's website:
- The Naples Train Museum was founded in 2000 funded by a grant from the William J. Von Liebig Foundation. The museum is located in the Naples Depot, which was built by the Seaboard Air Line Railway System in 1926/27. The depot later became the property of the Seaboard Coast Line and abandon by SCL in the 1970s.
- Southwest Heritage purchased the depot from SCL and has since restored the building to its original splendor. The Naples Train Museum currently shares the building with the Collier County Naples Depot Museum.
